They're there to find a new home for life in the milky way, to escape the reapers. And because they're trying to find somewhere safe, they acknowledge that it would be dumb to start a new conflict in a place they're trying to colonize. You and your crew are supposed to be very well trained. Best of the best (when shepard's not around), and hand picked specifically because this mission is so delicate. And yet the first thing your crew member does when they first come across a new alien life form fighting with another of their own kind, on their own goddamn planet no less, is shoot him in the head. It'd be understandable if you were an invader doing a hostile takeover. Which I think would have made for a more interesting story. Though I'm guessing they don't let you go down that path.
